The Wayne Enterprises logo appears in Man Of Steel. If your eyes remain focused on one of the satellites that General Zod destroys during the course of the movie you will see what we are talking about, and what Zack Snyder reveals.
Zack Snyder explained during this past weekend's interview, "The Wayne Enterprises logo is on a satellite that Zod destroys. I don't know if this means they'll team up. Everything is interesting at this point. And don't forget that Lex is out there, doing who knows what."

 Synopsis:
In this new take on Superman’s origin story, young journalist Clark Kent/Kal-El (Henry Cavill) – who came to Earth as a child from Krypton – has trouble fitting in with his secret superpowers. Questioning his purpose in life, Kent is forced into action when it comes time to protect those in need, becoming the hero we all know as Superman, built by the values set upon him by parents Martha and Jonathan Kent who adopted him as an otherworldly orphan.
